Sounds like the game is having issues loading the area properly. Check your install. The save is legit and the one I used to finish the game, make sure you don't have mods or anything else running.
There's nothing wrong with my game. I think there's just some checks that the game does that aren't in that save file. When I went to pick up the book from the lost and found room it was invisible too. I guess there's some other file that tracks the stuff you have done which is necessary for the items to work a certain way
How to use this cheat table?
Install Cheat Engine
Double-click the .CT file in order to open it.
Click the PC icon in Cheat Engine in order to select the game process.

I've had the same experience, including the invisible book.
I think it's interesting to mention it as a curiosity about how the game is designed inside.
Another check that the game doesn't do is to consider this completed game as a "New Game + completed".

Your link is not working (probably got changed by an automated system) but I know what you're referring to. There are several differnet savegames available now. In the end, it only works when the persistentdata.sav is attached too it seems. Which makes sense I guess. I haven't used any of those other saves yet so if you feel like it you could simply re-up yours with the added persistentdata
