Yes if there is any item in your inventory that is above the actual "max" stack be it in your inventory or any chests, the sorting will break for your inventory and any of those chests until said items are either at the correct max stack or below it.

I played around with your table and rewrote the instructions to edit the skill points.

1. Do you want to edit your skill points?
2. Go to any Flame Alter and reset your skill points (you need 10 runes for this)
3. Then open the Skill Tree menu
4. Now the number in the knapsacks menu should represent the number of skill points you have
5. Modify this number to 1000 (maybe) for max skill points. The value in game does not change until you have spent some skill points
6. If you decide to reset again, your skill points total will return to what your character SHOULD have
