Make sure that the item that is going to be replaced is a 'like item'. It seems like it's basically the same item, wearing the image of another item, which is probably why if you try to overwrite a turnip with a stone, it causes problems.

I'll have to do some testing but that makes sense - in the Eliza editor, the items were separated by several categories (seed item data, fish item data, etc.) so I imagine you can minimize issues by overwriting similar items instead of say, a fish over a crop.
Yeah! <3 I haven't actually used the Eliza thing, since it doesn't work on my system, lol.
But one way to check to see if you have a broken item is to see if you can sell it. If it doesn't sell, then you can discard it by tossing it.
My theory is that it has to do (at least some items) with how items are stacked. You can only stack certain items like produce and weeds and stuff. But if you try to overwrite a stack of turnips with, say, a cooking item, it may crash the game, because you're not supposed to be able to stack these items. But if you overwrite the items with similar types, it should be enough to 'trick' the game.
Ways to circumvent this: (obvious)
1) For recipes, make pickled turnips, and then overwrite the recipe with the item you want to turn it into, so that the Pickled Turnip changes to a Pumpkin Flan of the Stars, for Livia's gift, for example
2) For crops, obvious again, make sure you harvest stacks, and then edit the stacks to what you want. Turnips = Flowers, for example.
3) Fish (should be straightforward)
Remember, like items with like.
