Items don't decrease bugs inventory. Sometimes it doubles everything you have and you can't move them into crates. The only way you can get rid of double items is to drop them.

Also, when you talk to companions, variables (combat, perception, intelligence, etc...) don't show up in cheat menu neither when you click on "show inventory". You keep getting '??' and no chance of modification.
