I did get all swords /upgrade items/ninpo from start up.

Also the game rest if you change anything I game.

The trick here is to activate what you want before load your save and it will carry over just fine

I think you misunderstand. The problem here is the address list for the item editor section is too short. As in you will pick up more and more item over the course of the game and the item editor is not long enough to cover everything, so eventually you won't be able to edit some of the later items you've picked up because it doesn't appear on the list. Unless you're telling me there's a way to change an item into a different item, which I have no idea how to do
