The problem your experiencing is a bit different. The main reason why you get that error is cause the "<script>" will assign a memory symbol. You can see this as a name tag and change some in memory stuff outside of this. Now when you close the table without disabling that script it will keep that stuff in memory as closing CE doesn't disable the script.
Essentially after reopening the table it will try to "scan" the memory for the original value that was altered by the script now as this has been altered it can't find it.
Or at least I assume that's what your experiencing.
For the rest definitely there are specific events that trigger the anti cheat. One is end of map/summary screen another one is the crafting screen and a couple more.
Ah. I didn't know that. I am a Complete noob to using Cheat Engine. Just look at the topic about Monster Hunter Stories 2 to see how little I understand this stuff lol. But thank you. I'll try unchecking the script from now on before closing Cheat Engine and seeing if that will fix 'My' issue. Or maybe even without the script running anymore it stays like that. *shrugs* Either way, I will deal with it lol

Edit:
I've found you are indeed correct. When I was done changing an item to 9500, I would uncheck the 'Get Selected Item' (The first one, with 'new value -1' option), then unchecked the Script and left the cheat engine open. And I can now turn it on without crashing or errors after every hunt with no issues, and no needing to restart the game.
Welp, I thought I was smart, but I'm just shown once again how stupid I am lol. Sorry wasn't useful for the bigger Anti Cheat issue, but at least I got to fix my own personal issue with the table. I hope you all find out a way around the Anti-Cheat so we can get some more complex cheats. Like Max Rewards and x10 Rewards for completing hunts and getting many monster/quest drops at the end of the hunt.
