Is there a safe way to use these without triggering a shadow ban, like only editing "safe" values or something like that?
If yes, could anyone please explain what is safe to play with and what is not?
I mainly want to unlock Doot / get all the permanent gem shop upgrades and maybe buy some chips/jewels or lastly 4-5* some cards.
Not being shadowbanned and making everything seem legit is the highest priority to me.
Any help would be super appreciated!

From my understanding, as long as you edit values reasonably, you should be good. I safely dropped billions of the basic monster drops and resources. I avoided dropping items that are "unique" in a sense like equipment, quest items/rewards/stamps/etc. I used the w1 companion for Doot with no problem. I also used the drop gems command to drop gems and buy gem shop items. I would not mess with gem shop limits. Lastly, if you want to make it seem legit, the best option would be to increase the afk multipler to x6 or x10 so you progress "normally" but at a faster pace.

I was doing stuff with breeding and I ended up changing the core value of 25 and I no longer have the shinnies for w5.

I saw some value named "gems given by server" (or something like that) in the "raw data" tab on the idleon efficiency website, and assumed that the game could track how many gems you could have earned legitimately..
Im not looking to mess with the afk multipliers or anything like that since i want to progress normally.
I even bought all the special packs the game has to offer, but feel like any more would be irresponsible for me.
I just want to emulate the boni that a big whale would get from just being able to buy all limited rmx purchases on cooldown.

anyone else have a problem where the free gaming upgrades dont work? in the config it says 0 is free but it never works, ive set it to 1 and that didnt work either

Automatic flags are mostly tied to certain saved values (such as those you can edit with the chng command). We know they exist for character level (was 750 last I heard), owning impossible items (such as Lava's items), owning a really high amount of gems (in the millions), really high amounts of stats (probably really high now, 20-40k in stats is normal end-game type levels now), insanely high amounts of damage, etc. There doesn't seem to be a ton of automated flagging, and even legitimate end-gamers have triggered them before when Lava forgets to increase them. He also raises them in some updates and clears previous flags related to the specific ones he changes.

Aside from that, Lava has done some punishments for exploiters (abusing normal game mechanics) where he checks saved values and alters them, but he didn't apply shadowbans to them.

Basically, anything like temporary rate increases, cost nullifications, etc. tend to be safe, you just don't want to exceed what end-gamers generally have on those levels, but you'd need to reference something like IndleonEfficiency and look up legitimate players.

There is also a way to do it with the chrome debugger/chng command for already owned keychains, but it is more difficult and risky.
