depends. are you ever in Offline Mode? if youre mucking about Offline, nothing will stick. however, you say that your Requisition (the gold) stays, so i'm inclined to believe that you're online properly.
what exactly is happening? which cosmetics? are you purchasing Offline and then expecting things Online? are you Online, purchasing heraldry, quitting out of the class selection screen, and still things aren't sticking? are you talking about the cosmetics for victory in Operations and Endless War?
I am not in offline mode. Or at least I think so, as when I load the game without EAC, it says online play is limited because MODS are detected.
What I managed to get working is that I can get the requisition to be 1000. I then bought all the cosmetic items. I "save and quit" the game and then launched the game normally through steam (without EAC bypass). When I loaded in, nothing was unlocked and it was just like before. And when I say I buy cosmetic Items, I mean the heraldry selection screen, the one where you can unlock the different Chapters (the screen where each purchase fills a box with a white box).

you answered the question: the "Mods Detected" message will prevent any progress transferring out of that state.
my suggestion is to:
1, rename your mods folder (to hide it from the game temporarily) and revert to stock PAK files. you want a full-stock, default-only game with no mods or adjustments other than the bypass. changes to the PAKs in client_pc shouldn't be detected but to be thorough, revert to full-stock anyway.
2, use the bypass and make all your purchases, then Save and Quit.
3, restore your mods and altered PAKs for play
again please note that any play you do with Mods of any kind (which are detected) will prevent changes made in that state from transferring over to non-Modded play. this isn't just cosmetics, but i believe EVERYTHING: xp, levels, Prestige ranks, unlocks, etc. the reverse is not true: acquire all gear in non-Modded play, and then institute your Mods.
