I put in EDIT 4.5 that I have tested on 1.3.1d as of June 29, 2020. Everything appeared to work for me.

Just a curiosity: did you remove the AP multiplier cuz it's broken, or cuz you don't like how it turned out?

It was broken and I didn't have time to look into fixing it. It hasn't worked for some time I believe.

Table still works. Minor patches should not affect the table.

The game updated from 32-bit to 64-bit which is one major reason why everything stopped working in the past. I never spent time fixing everything until now.

As of the latest update, the Damage Modifier Script appears to be nonfunctional.

Yup, unfortunately the damage multiplier (and everything under it) doesn't work anymore. :(

Is there any cheat for AP?

Also, is there a way to make stat changes permanent? Or are they always just temporary?

Seems that changing the value for Jump doesn't change anything. Bonus movement does, which lets you have characters that can run across the stage. But sadly we can't cheat to jump super high.

Noticed the same. I messaged DrummerIX about it and he doesn't have the time at the moment to address it (he did just fix the modifier issue before these problems came about, afterall) but I'm sure it will be taken care of in time.

As far as stats go, if you don't mind a tiny bit more work outside of CE: Go to Users\<User>\Documents\Fell Seal\saves\ and locate your save (usually slot00.sav) then open it with Notepad++ or something similar and you can edit your characters' stats there.
Example:

The <realStatsNew data="113.65,104.62,95.9,101.48" /> is the stats for STR, DEF, MND, and RES in order, including the decimal spaces (rounded down in-game as far as I know) and without any equipment or ability modifiers. So in this example STR is 113.65 and RES is 101.48. Edit them to your heart's content, save, then load it in-game and see the results.
Don't forget to save a backup in case you accidentally mess up and ruin your save file :)

EDIT: There you can also modify Health/MP, AP for current classes that character has access to (and possibly add classes/AP if you're advanced?), their level/xp, gear (advanced), and gold.
