An achievement is an achievement, an unlock is an unlock, they have no way to identify if you earned it through the game's progression or not. Generally if the game has 'Assembly-CSharp.dll' in the game files then you can likely mess with the achievements, but obviously that won't be the case for every game.

Can be a little confusing at first but once you understand the game and controls it's not that hard
