This seems really basic but, are you running the game as admin? Ultimately not sure it would matter if the other stuff is working fine, but just ruling out all the easy possibilities first would be good.

I remember from modding saves on the 360 version of the game that stats were a pain in the behind to change, HOWEVER, the game does have items that permanently boost stats.. So you can use those to boost stats, use the shop script to buy them, the Fol pointer to afford buying them, and have fun play...
