For now, use the Affinities Addresses to reset them to whatever they were, i'll take a look at the script, it would help if you could describe the exact situation of how exactly that happened.
For Asuna I had her at around affinity 4.5 and set the affinity multiplier to 500. I then went to the fountain and did the date interaction there which bumped her affinity to level 5 but set her character level to display as 000. I checked her stats to see if somehow her level was too high to display but her stats were all very low and she gained levels too fast for her to be at a high level. The only other script I had on was the lazy implements complete script. I decided to test and see if it was some strange interaction between the two so I deselected everything but the affinity multiplier and changed my partner to Phillia who was sitting at around affinity 3.5. I then went and statred to kill mobs while praising her. I am not certain at which point her level dropped to 000 since I didn't pay enough attention at the time but it was pretty quickly since she started gaining levels after the first couple of mobs. They seem to be able to regain their lost levels but I haven't been able to grind them back up to where they were before. If anything I said was unclear let me know so I can try and explain it better.

Just did some more testing, It seems the level loss occurs when affinity reaches level 5. Using the bonus partner xp multiplier I leveled Philia to 300 then set her affinity to level 2. With the affinity multiplier set to 500 again I raised her affinity to level 5, checking it after ever battle. the battle it reached level 5 her level dropped from 300 to 118.
How to use this cheat table?
Install Cheat Engine
Double-click the .CT file in order to open it.
Click the PC icon in Cheat Engine in order to select the game process.
Keep the list.
Activate the trainer options by checking boxes or setting values from 0 to 1

buy a dignitas sword place it in the storage
look for the following code as byte decimal
1 0 8 0 8 0 128 2
as hex 01 00 08 00 18 00 80 02
replace it with this
17 80 8 0 8 0 128 5
as hex 11 50 08 00 50 00 80 05
and you get the mightiest sword ever you will now what i mean if you look at its stats
i'm a noob to cheating, and not sure how i would do this. Could i get some simple instructions on how i could change the values or find it in the first place?
Or perhaps a table that allows to change the item in the inventory?
That way by going back and forth between inventory and storage I could get all the crafting materials.
What does the option storage start under misc pointers do?
Right click, Browse this memoery reigion, and you'll see the area of memory managing your storage inventory, just above that is your on-hand inventory.

Well that sounds horrible to diagnose, does limiting the multiplier to a sensible number like 64 or 32 have the same issue? Also edit try editing the script to this.
See if this helps.
[ENABLE]
aobscanmodule(AffinityMult,SAOHF.exe,30 66 89 0E 48 8B 74 24 40) // should be unique

Your edited scripted seems to have fixed the issue at least at a multiplier of 64. I tried the 64 multiplier with the old script and the problem occurred. Out of curiosity what did you change in the script, I was having trouble spotting the difference but I could just be blind.

Just moving the value into cx instead of [rsi] and removing the uneeded jump.
