It can be easily fixed. After you've added weapon and saved it (you don't need to fully strengthen and unlock all bonuses to save it, strengthen it once and unlock one bonus). Use same method to find it again, then strengthen it again, look for number value of weapons strength and next value to it will be amount of slots that weapon has.
Oh man, your method works flawlessly! I think it'd work best if you already have the weapon with all the Option Parts available. There is no need to switch weapons, it seems that the 'deleting and recreating' the weapon process combined with Save and Exiting via VIRGIL is what got the modifications to stay. For better safety, each time, after you've added new weapon, save and completely quit from game. may be not the answer that you're looking for, but you can add the manual books in. Add like 200 of each books (hex code is 8C) and you can give your crew 20 books each.. story characters in most cases go from positive to adequate results.. and everyone else goes up 2 ranks.. not well results -> some positive, and poorly goes 2-3 ranks up.. to modest or some positive..
You're not doing anything wrong. Each epic enhancement kit can only be used a certain weapon/gear.
